You can generate your offline API references from cocos2d-x/doxygen/doxygen.cocos2d-x, which is well configured.

Beside using offline document, is there a way to embed the document in help sidebar of XCode ? I guess it would need comment rules in the code itself.

I don’t know wether this feature is doable. But use doxygen to export html format is more common on most platforms. Cocos2d-x focus on cross platform, and some developers may use visual studio or eclipse.
